FWIW, my SB 1001s and SBR work great with the latest version of iTunes, and all are running SB firmware 2.7.78. You might try downgrading to that (I know it's possible but don't know how; search the forums) for another data point.

There aren't any iPhone/iPod Touch apps that will play from a music server (like iTunes or Firefly) through the iPhone/iPod. Does this require SB firmware 3.x? It doesn't work with either of my M1001s or my R1000, all of which are staying at 2.7.78.
